I reported this to MediaPortal, they said it was your problem
I understand it might belong in the MediaPortal forum, but it seems serious enough for a bug report.
Logs attached.
2014-03-18
Installed MediaPortal
Pre-existing ~500 .wtv files from Windows Media Center
2014-04-05
Switched to Argus TV.
MP TVService was stopped and Disabled.
2014-04-06
Wanted to eliminate a large number of older recordings, deleting one by one from the GUI would have been tedious.
Did test:
deleted 1 file from disk
checked Recorded TV list, still there
exited and restarted MP, still there
deleted one row for that file from MySql - either 'mptvdb.recording' or 'argustv.recording', not sure which
(yes, I know that may have messed something up)
checked Recorded TV list, still there
from the Recorded TV screen menu selected Clean-up, All invalid recordings, acknowledged 2 prompts
All 534 recordings got wiped, including recordings made by MP recorder 2 days before.
Its not clear if any recordings made by Argus existed at that point.
See MediaPortal.log [2014-04-06 18:27:12,860]
Using Recuva, was able to recover ~200 files.
(If I had thought to immediately stop the Argus TV Recorder service I may have been able to recover more.)

Re: MediaPortal Clean-up Invalid recordings deletes ALL
I, unfortunately, used the same "clean-up invalid recordings" option too last night and lost most of my recordings (wish I had come accross this thread first).
I used a recovery program similar to Recuva but stupidly put the recovery location on the same disk from which I was trying to recover the lost files - needless to say, the majority have now been lost for good.
I would suggest that everyone avoids this feature for the time being.
